Jaime-
Yes, I remember reading that Flagyl is one of the
accepted meds for piggies, don't remember now
where I read it. I did a quick search to see what
more I could learn about it, your description of
your side effects sounded so much like what they
gave my son's dad when he had histoplasmosis
(the nickname of that drug is 'ampiterrible' because
of the terrible side effects). But this is not the
  same thing.
This does note that serious side effects are rare,
and minor side effects include nausea, headaches,
loss of appetite. It would be hard to know if our
piggies had a headache or nausea, but I guess it
would certainly contribute to loss of appetite.
The generic name is Metronidazole, and is used to
treat giardia and other bacterial infections. Much
more information at this link, and there were other
sites as well. (remember, dosages, etc, here are
  for humans)

In the past I have also gotten some great help from
Tex (DSN) with information on various meds, etc.
(he is worth his weight in parslies!)
You might want to ask your vet if there is another
medication that you could use if you aren't comfortable
with this one, but he may feel it is best in this situation.
Let us know what you find and how it goes. We will
keep you in our piggie prayers!
