Dear Joy

As long as you are removing all the poohs from your guinea pig's hutch/run 
daily, making sure that the bedding he is on is changed daily and that all 
old food and soiled hay is removed daily, then there will be nothing to 
attract the flies.  It may be that you need to remove the pooh twice (or 
even more) a day to help keep the flies away.

The flies can only be attracted if there is something there to attract them, 
and if you are shampooing your gp once a week as well as all the above 
hygiene steps, it is a bit of a mystery as to what could be drawing them in.

Blow fly strike can be fatal to both rabbits and guinea pigs.  With all the 
hygiene precautions you are taking, perhaps it isn't your gp himself that is 
what the flies are drawn to.   Is something near the hutch/run that may be 
what is attracting the flies, such as a garden compost heap, a garden bin, a 
household bin, a tree/shrub with flowers or fruit (which can decay) that is 
attracting them?

Be care what deterants you use for the flies, as some maybe harmful to gp's.
