Welcome to the digest. I'll do the best I can to answer some of your questions. It sounds like you have done some good stuff so far. Making sure they are both male or female is VERY important right now. If they are a mixed pair then the female is probably already pregnant. You can check out the pics on Guinealynx. The site also has tons of info on piggies. Pretty much anything you need to know! Sexing can be difficult though. 
I've never given any of my guinea pigs litter boxes. They aren't like  rabbits who can be trained to use a litter box. Piggies pretty much go where they want! Not a big deal. They should have an unlimited amount of timothy hay & about 1/8 cup of timothy hay based pellets for each of them per day. Add fruits & veggies slowly so they don't get diarrhea. It doesn't sound like they've had much fruits & veggies so they have to get used to it. I also have never used water bowls for my piggies. They will just make a mess in them. Use 2 sipper bottles, 1 for each piggie. You may want to have 2 food dishes & 2 sleeping huts as well to prevent bickering. A vitamin C tablet can be given to each everyday as piggies do not make their own vitamin C so they need to get it from pellets, veggies & a supplement. You can buy Oxbow vitamin C tablets. My piggie thinks it's a treat! Piggies will eat small amounts of cardboard & paper if given the chance. I wouldn't worry
 unless it's a huge amount. As far as the bald patch I would say it could be mites. Do they scratch? They may need to a good exotics vet for a check over & some mite medicine just to be safe. I wouldn't worry about not being able to speak to them. They will get to know your scent & they fact that you bring them treats & will not care at all I'm sure!
